I used my varne program to estimate the variance effective population size for FHA based on the 2011 and 2013 samples. My plan is to potentially use this to develop a null model for LG8, although I am not sure if I will actually do this. Here is the command:
~/bin/varne -a in_pEM_fha2011.txt -b in_pEM_fha2013.txt -l 178141 -t 2 -n 2000 -x 1000
hat{Ne} = 110.261
median of posterior = 110.313
50% credible intervals = 109.085, 111.455
90% credible intervals = 107.247, 113.229
95% credible intervals = 106.572, 113.929
These results assume a census size of 2000 (which might be too small), but I tried it again with 10,000 and the estimates were virtually indistinguishable.
