Karen Mock used microsatellites to decipher between clone genets in their samples.
Microsatellites rae great because they are very very precise: if a mutation is being called, it is here with more certainty than Illumina calls.
Thus it can differentiate between clones well.
For example,
clone 1, AaBC are found: its genotype is most certainly: ABC/aBC (diploid)
clone 2, ABC are found: its genotype is most certainly: ABC/ABC (diploid)
clone 3, aaaBC are found: its genotype is most certainly: aBC/aBC/aBC (triploid)
clone 4, AaBC are found: its genotype is most certainly: ABC/aBC (diploid) --- same genet as clone 1
14 sites were sequenced.
Maybe if we had sampled more sites, we would have realized that clones 1 and 4 have a different genotype!
RadSeq increase resolution but decrease certainty.
