Creating the first strand
Use M: Molecule: Molecules and go to the {Add Sequence} tab.
Set “Polymer Type:” to DNA and type the sequence of the first nucleotide strand.
Set “Destination Mol System:” to "<None>" if you want to set specific molecular properties (these properties can not be set/changed after a molecular system has been defined). If you do not need to make any changes to molecular properties, choose "<New>" for the molecular system.
Click [Add Sequence!] to create a molecule/molecule template with this sequence.
Creating the second strand
Create a new molecule the same way for the second strand in {Add Sequence} (the [Reverse Complement] button might be a good choice). After the molecule templates have been created, we can use them to create chains and molecular systems. To do this, go to {Chains}. Select the molecule template in “Template for new chain:”, the molecular system in "Mol System for new chain" and click [Make Chain From Template]:

Set “Destination Mol System:” to "<New>" (disregarding specific molecular properties)
Click [Add Sequence!] to create the molecule (first strand)
Click [Reverse Complement] to change the sequence for suiting the second strand
Set “Destination Mol System:” to the same as for the first strand
Click [Add Sequence!] to create the molecule (second strand)
