The docks where Indy & Marion board the "Bantu Wind" and say goodbye to Sallah was filmed adjacent to the submarine pen in La Rochelle, France.

The Bantu Wind's encounter with the German U-Boat was filmed off the coast of La Rochelle, France. The "Bantu Wind" was originally a coal-carrying cargo ship built in 1955, and modified to look period-accurate. It was found in Ireland & transported to France for filming. Its real name was the "Abeer Delta," and sadly it seems she met her end in 1990 and was scrapped. 

Indy & Marion's cabin in the Bantu Wind was a set on Stage 5 of Elstree Studios.

The submarine used for filming was the full-scale mock-up built for Das Boot. Apparently it was barely navigable in the rough waters off the coast, as it was basically an empty metal hull with an engine. This mock-up, the conning tower & the interior set are on display at the Bavaria Film Studios in Munich, where you can take a studio tour.

This shot was accomplished by ILM, using a 25' remote-control submarine model originally built for 1941. Complete with an animatronic Indy figure clinging to the periscope, they filmed it cruising in San Francisco Bay toward West Marin Island near San Rafael, CA. Later the island was replaced with a matte painting for the final shot.

The submarine pen was an actual one from WWII, La Pallice in La Rochelle, France. This was also used in Das Boot. It is not open to the public.

The canyon the Ark is transported through was the same one where Star Wars was filmed years earlier, near Sidi Bouhel, Tunisia.

The scene where the Ark is opened was created on Stage 1 of Elstree Studios, and expanded with a matte painting. Later reaction shots of the soldiers being killed was filmed at the stages at ILM in San Rafael.

The shot of the Capitol Mall was a stock footage shot. The government meeting room was filmed on the Ricksmanworth campus where the school scenes were shot.

The shots of Indy & Marion on the steps were filmed at the San Francisco City Hall in CA.

The warehouse was created as a matte painting. I'm not sure where the live action plate was shot, though it was likely at Elstree.
