The Belgian intelligence headquarters where Indy and Remy part ways at the beginning of the episode was Invalidovna in the Karlin district of Prague. This was the hospital where Salieri stayed in Amadeus. It is seen again in Austria 1917.

The restaurant where the pilots go to celebrate in Paris is actually on U Prasne brany street in Prague, near the Powder tower (which has been replaced with the Eiffel Tower in the shot).

Richthofen's estate is the Veltrusy Chateau in Veltrusy, Czech Republic. This was also used in Paris 1916.

It appears that interiors of Richtofen's estate were shot at the Archbishop's Palace in Kromeriz, Czech Republic. This was a popular location throughout the show's run. I'm not sure which room this is, but it was also used in Amadeus.

The castle that the dogfight takes place over is Krivoklat Castle, west of Prague.

On the Young Indy Chroniclers podcast, director Ben Burtt revealed that all of the plane flying shots (that weren't cockpit process shot with actors) were accomplished with highly-detailed large-scale RC planes built by a father/son duo and filmed on their property east of Portland, OR. A miniature mock-up of the airfield was built in their field and the landings/crashes were done here as well in order not to damage real period aircraft. 

The town of Český Krumlov, just south of Prague is where Indy is shown dropping from the plane in a parachute.

The parachute landing takes place at the intersection of Saska & Na Kampe streets in Prague, beside the St. Charles bridge.

The "Franz Josef Hotel" was the Naprstkovo Muzeum in Prague.

The interior of the German blimp facility barracks where Indy and Anthony Fokker (Craig Kelly) stay is inside the Invalidovna in Prague. This was an actual dormitory for Czech war veterans in the 1700s. Exteriors were used of this building in other episodes.

Interiors of the hydrogen facility were shot at the Podoli Waterworks in SW Prague (thanks to Ben Burtt in the Young Indy Chroniclers podcast).

The exterior shots of the blimp hangars were almost entirely a matte painting, with only a small section of wall built at a field on location. 

The giant explosion at the end utilized some stock footage lifted from the film Operation Crossbow  (pictured above).
