Interiors of the library were filmed at Elstree Studios

The catacombs leading to the knight's tomb were built on stage at Elstree Studios

The majority of the boat chase scene was filmed at the docks in Tilbury, England. The map above was used by the art department to show the area utilized. The two ships they squeeze between were the John W. Mackay - a 1922 cable ship which was broken up in 1994; and the HMS Chrysanthemum (renamed "Tiber") - a WWI sloop from 1917 that was scrapped in 1995. 

The quick shot of Indy and Elsa hijacking a boat and beginning the chase took place at the channel that enters the dock area (seen in the very bottom-left corner of the above map). Venetian-style building facades were constructed to partially hide the still-obvious modern loading cranes at the location.

The propeller stunt was filmed in Elstree Studios Lake - a large concrete water tank.

The chase comes to an end as they pull up to a dock in the Grand Canal between Ponte dell Accademia & the Basilica of St. Mary of Health.

The interior hotel scenes in Venice were shot in sets at Elstree Studios

The montage driving scene to Castle Brunwald was filmed in the Obersalzberg area of Berchtesgaden, Germany - near the highest point of the Rossfeld Panoramastrasse scenic road.

Schloss Buerresheim in Germany was used for the exterior shot of "Brunwald Castle," and expanded with a matte painting.

Castle interiors were sets built at Elstree Studios. As the Joneses make their escape outside, this was filmed on the backlot of Elstree. This pond has since been filled in and much of the old stages used for both Indy & Star Wars have since been sold off and redeveloped into a shopping center. 

The exciting motorcycle chase was filmed while the film was already in post-production, and shot on the dirt roads in Deer Park in the Mount Tamalpais Watershed (very near Lucas's house in San Anselmo). A couple of the motorcycles from the chase sequence are on display on the backlot tour at Disney's Hollywood Studios in Florida.

The crossroads where Henry Sr. convinces Indy to head to Berlin instead of going after Marcus is located at Las Mimbres park outside El Molinillo, Spain. The road is now paved and looks quite different but the building seen on the left of frame still stands.

The book burning rally was filmed at the Stowe House of Stowe School in Buckinghamshire, England. 

The Berlin airport exterior was shot at the Treasure Island Development Authority building at 410 Avenue of the Palms on Treasure Island in San Francisco. This former navy base is now open to the public. 

Interiors of the terminal were filmed at the Royal Horticultural Hall at 80 Vincent Square in London.

I believe the zeppelin airfield shots were also done at North Weald Airfield in England (with matte-painted zeppelin).

Close-up shots of Indy & father in the plane were done on a bluescreen stage - unknown if this was ILM or Elstree

The driving scenes during the plane chase were filmed in the Cabo de Gata-Nijar Natural Park near Rodalquilar, Spain. 

The tunnel sequence was done with miniatures combined with rear-projection process shots with the actors (all shot at ILM in San Rafael). 

The only portion shot on location was the car entering & emerging from the tunnel and bursting through the wreckage. This was shot outside Rodalquilar, Spain. This was an old gold mine, and is not far from the location seen in Solarbabies (the plane miniature was added with in post).

The spot where the plane bombs the road and they get out of the car and head down to the beach was filmed on a narrow dirt road overlooking the coast in Almería, Spain. They are heading down toward Punta de Loma Pelada
