The movie studio's commissary was filmed at the front entrance to Sespe Elementary School at 627 Sespe Avenue in Fillmore. 

In this shot, Indy is seen disembarking a streetcar outside 110 North Mill Street in nearby Santa Paula (thanks to Lindsay at Iamnotastalker). Although...

...the actual streetcar is in use in Prague so was likely added as a foreground element digitally.

Wyatt Earp (Leo Gordon) teaches Harry Carey (J.D. Hinton) how to shoot at a private residence at 18201 East Telegraph Road outside Santa Paula.

The shots of the beach house where Indy and Claire stay were lifted from the 1977 film "Julia" starring Jane Fonda and Meryl Streep. This was built for that film at Winterton-on-Sea in Norfolk, England (passing for Cape Cod) and was dismantled after filming. The cabin interior seen in Young Indy was likely built as a set.  

The shot of the horse wagon going off the cliff was a stock footage shot from the 1940s. 

Indy, Claire and Irving attend a movie premiere at the Arlington Theatre at 1317 State Street in Santa Barbara. The exterior was heavily altered in the establishing shot with a matte painting. The lobby courtyard can be explored freely though. 

Harry greets his stunt riders at a loading dock directly behind the visitor's center of the Limoneira Company

The scene where the taxi drops off the film's star Kitty (Julia Campbell) was also shot at the Limoneira facility.

Later as the crew prepares to head out, we see Indy helping haul props outside the "Stage 2" entrance, actually a loading dock for the warehouse on Sespe Avenue in Fillmore.

A quick shot of Indy running alongside a warehouse was filmed at 18201 Telegraph Road outside Santa Paula. This location is on a private gated lot and not accessible to the public.

The western movie was filmed in Antelope Valley east of Lancaster, CA. The only specific location I have tracked down is where the burning cabin was located, at Club Ed Movie Set at 42848 150th Street East in Lancaster. It is also likely many more scenes were filmed on this popular filming site, however it is not open to the public for exploration. 

The parting shot of Indy leaving the studio was filmed on Padre Lane in Santa Paula. The studio building and gate were added digitally (thanks to Erik)
