My reconstruction of the Hales family's London Sojourn in very speculative and based on:

DISCUSSION OF JOHN HALES EARLY YEARS
Though there was a Hales families in St Giles' Cripplegate around the time that we would expect John to be born, I have not found any record of their having a son named John.
Some believe that John Hales was a son of Sir Robert Hales (1610-1695), First Baronet of Beakesbourne which is beside Canterbury in Kent, but according to Thomas Wotton's English baronage had two sons: his heir Thomas and William. I do not see any reason to suspect he was also father to a son named John.
I suspect that our ancestor John Hales was the "John Hayle" christened to Arnold Haile and Mary Tyson at St Margaret in the Fields, Westminster, Middlesex on 30 Jan, 1642.
St Margaret in the Fields is less than 3 miles from St Giles' Cripplegate.
This would not be the first time that a Hales family has dropped its' "s." One of the better known examples is Ensign Robert Hales who came to Massachusetts in 1632 and is a direct ancestor of the great American patriot Nathan Hale among his descendants.
Arnold Haile named one of his other sons 'Jacob,' which is not a common name among Hale(s) families at that time. Our ancestor John Hayle may have named his son 'Jacob' after his uncle.
John Hayle would have been 23 when John Hales married Mary Denys in Cripplegate, which makes him the right age
Arnold Haile married Mary Tyson in Stepney, Middlesex, 14 July 1639. They gave all of their children have names starting with "J" (for Jehovah?). This abruptly stops in 1648, the year that King Charles I was surrendered to Parliament. There is no burial record for Arnold or Mary in this parish church record. They may have continued to sire children, as Arnold was only 32. So were there other Hale children christened in independent sects? If so, they could have been threatened by possible fines, imprisonment and/or persecution during the Restoration (1660-88). This may not have been a naming pattern Jacobi wanted to carry forward. Arnold and Mary's known children were named:
John Hale (c 14 Aug 1640) christened at Dunstan, Stepney, Middlesex
John Hayle (c 30 Jan 1642 at St Margaret, Westminster, Middlesex) Possibly Our Ancestor, biography follows

Jacob Hale (c 3 Sep 1648 at St Margaret) may be the "Jacobi Hayles" married to Annae who had three children christened in St Martin of the Fields, less than a mile from St Margaret, between 1661-1664. Six months after the last christening, the London's last great plague broke out in the city's northern outskirts. There were many death in St Martins of the Fields. Defoe notes that in June 1665, Justices of the Peace were shutting up infected houses within the parish. They were presumably either victims of the plague, or moved on. (So was "Jacob Hale" the "Jacob Hales" who was buried in Minster, Sheppey, Kent, on 19 June 1713? )The Hales Chronicles had only three Hales entries from that parish. (The other two pertain to a shipwright named Robert Hales, which was Jacob's father's name, below) The children of Jacobi & Annae Hayles christened at St Martin in the Fields:

I SUSPECT ARNOLDE HALE WAS THE SON OF ROBERT HALE AND ELIZABETH COWPER
Arnolde Hale was christened in St Botolph Bishopsgate on 1 May 1616.
St Botolph Bishopsgate is only a half a mile from St Giles' Cripplegate, where Robert Hayle appears to have moved in 1629

Robert Hale married Elizabeth Cowper at St Botolph Bishopsgate, London, 10 July 1614.
Records of Robert & Elizabeth Hale in St Botolph Bishopsgate end with his daughter Elizabeth's christening in 1629, at which point Robert's trade is listed ("weaver"). There is no burial record for Robert or Elizabeth in this parish.

In St Giles Cripplegate
Robert and Elizabeth may have moved to, or started christening their children at, St Giles Cripplegate where records pertaining to a Robert Hayles start in 1629. The first may be an example of the phenomenon know as duplicate parish records, in two parishes, in my genealogy. However Elizabeth Hale was christened on April 26 1629 and Elizabeth Hayles on April 6th. Note that these two Robert's only use one name in common, the possible duplicate. Robert Hayles was buried on 14 May 1665 St Giles, Cripplegate, Middlesex. His children christening in that parish:
• Elizabeth Hayles (c 6 April 1629) - if Elizabeth Hale, she died that June.
• Robert Hayles (c 18 Sep 1631 St Giles Cripplegate) - named after his father
• Jone Hayles (c 28 Apr 1633)
• Henry Hayles (c 26 Mar - bur 12 June 1637)
