The difficult choice Michael has to make is whether or not he should turn in Simon and his parents to the SRD to get on the science team. I know this because the book says on pages 230-232 I was on the verge of tears again what if you guys get killed I said. This proves it because he didn't want to turn in his parents and Simon but he did anyway so he could save Professor Goldsmith.
