The original Bowen Hills station opened in 1882 near Campbell Street. In 1886, the line was duplicated between the station and Albion. On 1 November 1890, it was relocated to the south end of the Abbotsford Road tunnel when the line was constructed to Central completing the city railway. In 1904, a 16-year old boy named Archibald Kerr fell from a moving train near the station and was killed. In 1971, it was relocated again to allow the Mayne marshalling yards to be constructed. On 17 November the Ferny Grove line was electrified from Roma Street and the line was electrified from Bowen Hills to Northgate and Shorncliffe on 18 September 1982. Platforms 3 and 4 opened on 11 June 1996 as part of the quadruplication of the line.
Bowen Hills station is named after the homonymous suburb of Bowen Hills which was named after Sir George Ferguson Bowen, who was the first Governor of Queensland serving from 10 December 1859 to 4 January 1868.
