Eagle Junction station opened as Eagle Farm Junction in 1882. It was renamed Eagle Junction in 1888. In 1886, the line was duplicated from Bowen Hills to Eagle Junction and onto Northgate in 1890. The station was rebuilt in 1963. The line was electrified through the station from Bowen Hills to Shorncliffe on 18 September 1982. The electrification resulted in a massive increase of rail patronage and as a result the line was quadruplicated through the station from Roma Street to Northgate in 1996. In 2001, the Airport line opened and in 2011, the station was upgraded.
Eagle Junction station has four platforms consisting of two island platforms. Platform 1 is for Cannon Hill, Cleveland, Park Road, Roma Street and Varsity Lakes services and peak services to Manly. Platform 2 is for services to Domestic Terminal, Doomben, Northgate and Shorncliffe. Platform 3 is for services to Ipswich, Roma Street and Springfield Central. Platform 4 is for Caboolture, Kippa-Ring and Nambour services.
Eagle Junction station has two station entrances. One is on Junction Road and the other is the carpark on Morrison Road
