Toyota VIP S1000 Key Operated Security System
Chances are that if you have this system, you discovered it by accident. It is a passively-controlled alarm system that is controlled by the ignition, meaning that there are no key fobs. You can identify it by the status monitor, which is just a single LED in a panel that says "TOYOTA SECURITY". The main security ECU is either located under the driver's seat, or somewhere tucked up the dashboard.

The VIP S1000 can be programmed to operate with one Entry Delay or two Entry Delays, with the former being the factory setting. It is highly recommended to enable the second Entry Delay with 15 seconds for the first delay and 30 seconds for the second delay. To do that, see the following instructions:
Programming SECOND ENTRY DELAY:
Sit in the driver's seat, and open the door.
Insert the key into the ignition switch and turn it to "ON" 5 times within a 10 second period, ending at "ON".
The STATUS MONITOR LED turns on, the horn sounds once, and the exterior lights flash once.
Within 30 seconds, close and open the driver's door TWICE (Close-Open-Close-Open).
Turn the ignition switch to the "LOCK" position. If programming was successful, the horn will sound twice and the exterior lights will flash twice.
To disable the alarm system entirely, disconnect the small connector from the security ECU.

Or at least you used to be able to. Toyota recently overhauled their website, which locked the VIN lookup to only users with Toyota Owners accounts. Even after logging in, some of the functionality seems to have been broken. No matter how many port or factory installed equipment a vehicle has, the website you only show you one, and usually the last in the list. I tried telling Toyota about this issue, but either I wasn't clear enough in my wording or they just didn't understand, the issue never got fixed.
