Clean line, line art, ink, and/or tie-down means the same thing. Work in an ink layer over your construction guide lines. Clean ink lines should have line weights with tapering ends, support dynamic shape flow, and suggest overlapping 3D forms.
Create a fill layer behind the ink lines.
Use the Lasso tool to draw the selection areas to be filled.
Or, use the Paint Bucket tool (with All Layers option [on]) to fill the areas within the ink lines.
Alternatively, use the Magic Wand to select areas within the line layer, Select > Modify to expand a few pixels, swap to the color layer, then Edit > Fill.
Fills must be opaque / solid, unless partial transparency is requested for a specific effect (magic, natural forces, etc).
For storyboarding only, silhouette fills are typically some shade of white, grey or black.
