The 2006 campaign looked to have another promising season with 11 starters returning from the WPIAL runner-up team of the previous year. The team was ranked #1 in both the WPIAL and PIAA by the Pittsburgh Post Gazette, and the favorite to win the WPIAL championship.

The Thomas Jefferson Jaguars reasserted themselves atop the Conference and the AAA WPIAL scene. Going a perfect 9-0 in the regular season winning the Big Seven Conference for the 17th time in school history. Their success continued in the playoffs beating a Franklin Region team that clipped the Jaguars in the previous season's WPIAL championship game. Continuing on they defeated Blackhawk in the WPIAL finals at Heinz Field, winning their 3rd WPIAL championship in school history and 2nd in 3 years.
The Jaguars were led offensively at quarterback by converted receiver and Pitt recruit, Dom Decicco who nearly rushed and passed for over a 1,000 yards. The running game was in good hands with Dan Geigerich until he was injured for 4 games in the middle of the season. Brian Baldridge, a sophomore, stepped in and they did not miss a beat as he rushed for over 1,400 yards. the offensive line was as good as any in TJ history led by Adam Zampatti, Lucas Nix, and Kevin Graham.
Defensively they were built to win championships with the return of players like Arminas MacIulis, Dan Geigerich, and Chris Drager a Virginia tech recruit who doubled as tight end. They recorded 5 shutouts and an impressive 5.8 points per game during the regular season
A much anticipated match up against highly ranked Selinsgrove High School in the quarterfinals of the state playoffs, resulted in a 27-14 victory. The game was billed as the true state championship. However, the season would end by losing in an upset in the state semi-finals to General Mclane 7-28.
The Jaguars did not win the state title, but cemented its status as one of the best teams in school history and continued the TJ tradition and building dynasty in the WPIAL.
