Here's the list of instances where he was direct about it.
This is the earliest instant of Scott confirming that a theory is correct. On August 24th, 2015, a month after the release of FNaF 4, Scott said on Steam that "Game Theory made an incredible video on part 2; getting almost everything right".
The only thing that MatPat got wrong is "Purple Guy is Phone Guy", which Scott later debunked the following day. Said theory for the time was the basis of MatPat's FNaF 3 theory.
Here's the list of points made in the video which is worth mulling over, some of which were backed up by other sources. Given that Scott confirmed that he only got one thing wrong (listed above), it's possible that these points are correct.
----------
FNaF 2 is a prequel to FNaF 1
There were four restaurants at this point in the series timeline. First was Fredbear Family's Diner, then another location that was “left to rot” (which is where the MCI happened, as seen in both ITP and TSE), the FNaF 2 location and finally the FNaF 1 location.
Fredbear's Family Diner was first seen in the Take Cake to the Children mingame (This couldn't have been changed at the time Scott made that comment. FNaF 4 was released recently and took place at Fredbear's, the same location where the Puppet murder happened as seen in 2 and FFPS)
The child that was killed at Fredbear's goes on to possess the Puppet (CONFIRMED IN FFPS)
The MCI that was mentioned in the FNaF 1 clippings is the same location that was “left to rot”. However, if FNaF 3 and Into the Pit is referencing the same location that was “left to rot”, then it means that the MCI took place at Freddy Fazbear's Pizza, the second location. Furthermore, Spring Bonnie was used in FNaF 3 and ITP to commit the murders, not Golden Freddy. However, FNaF 2 implied that the Golden Freddy suit was used in SAVETHEM, as not only The New Kid stated that Golden Freddy is a springlock suit, but Phone Guy mentions that there was a yellow suit in the backroom that someone used. Given to the presence of the original Fazbear animatronics, it was very likely that Phone Guy was talking about Golden Freddy
Golden Freddy is possessed by the fifth dead child who suddenly appeared out of nowhere after the other four kids were possessed. This means Golden Freddy is only possessed by one deity
The former night guard that was moved to the day shift and later went missing is the Purple Guy (William Afton)
There are three debated topics in the fandom at the time prior to this video, two which came about after the release of SL and the Custom Night update. Was Michael or William Springtrap? Is Purple Guy literally purple? When did FNaF 4 happen? Scott cleared it up after this video went up.
"I won’t go through the video point by point. But I will say this- for those of you who were really upset about the idea of “Miketrap”, or upset about the idea of Purpleguy being literally purple, or hung up on 1983 vs 1987, watch MatPat’s video, and breathe a sigh of relief. :)"
When people wondered why Michael's voice became more robotic in the final SL CN cutscene, which Scott explained that it was technical issue.
Tape 13 in Help Wanted revealed that there was an indie developer who made games based on the stories that happened at Freddy Fazbear's Pizza. Since the Freddy Fazbear Virtual Experience is made to "make fun of those stories" and are recreations of the original titles, some assume that Scott is now a part of the FNaF lore and that the story of the past games never really happened. This is also backed up with the photo of Scott wearing glasses seen in the game (left), adding more to the confusion.
Scott confirmed on Reddit that he himself is not a part of the lore. The picture seen in the game is him, but the intention wasn't to add himself in the game.
"Is Scott Cawthon now a part of FNAF lore? The short answer is: No. My name is never actually mentioned in the game. The game says that an indie developer was tarnishing the brand of Fazbear Entertainment by making video games about them, forcing them to rebrand and try to reclaim their good name by making a VR game that made light of those crazy stories. (Or was it all part of the plan?) Yes, I used my own picture for this indie developer because it’s an obvious parallel, but that doesn’t necessarily mean that it’s actually me in-universe [...] So no, I’m not canon. Only the existence of a game developer that supposedly made video games based on actual events that may or may not be a cover up by Fazbear Entertainment is canon. "
"Along these same lines, keep in mind that I DO tend to use pictures of me and my family in the games just because they are so readily available."
These set of quotes is basically him resorting to photos that he has on hand rather than making new ones or buying stock ones online. This is a common practice among creators to save time and money by resorting to stock assets. Help Wanted for example is filled with models, animations and sounds that are bought from the Unreal Store. Scott also buys royalty free music and sound effects for his games for that same purpose. Some people tried to look into these assets for lore details, but they ultimately mean nothing.
Some people are confused as to who that creepy face in UCN belongs to. Does it belong to that kid who is mentioned by the other animatronics or someone unrelated? Scott answered it in the same post listed above.
"My little boy, Jason, is the face of “The one you should not have killed” in UCN. I’ll share the original sometime; he looks sweet as an angel in the original picture and I turned him into a monster!"
Even though this is Scott saying that he uses his own photos and that they don't have any real meaning behind them, this is an inadvertent example of Scott confirming the identity of a character. He used a photo of Jason for "The One You Should Not Have Killed", the same entity tormenting the player in UCN.
This means that the contents in the photo (yellow hair for example) should NOT be used as a basis for theories. The only thing to know is that there is one spirit in the game that is watching the player.
