The Following is an in-depth guide for the second chapter for Paper Mario: TTYD.
In the new area, hit the first tree to get a Sleepy Sheep. Continue on going right. As you go, you'll encounter Pale Piranhas.

Remember that Pale Piranhas can't be jumped on. As you go, defeat as many as you can. Before the third area, search the grass for a Honey Syrup. The third area has a pipe that leads to the background where you can enter the tree. Search the grass near it to find an Inn Ticket. You can also get coins from the tree. Once you get to the tree, search by the waterfall for an FP Plus badge. It gives you extra FP. Punio and you can't get into the tree, so you have to exit the tree area and head right to find Madame Flurrie. In the first area, it's possible to find Dark Puffs

Go all the way to the right, in the little hole in the wall, and towards the background to reach the back platform with trees. Jump after the seventh tree to get the P-Down, D-Up badge. It gives Mario less power, but more defense. Continue to the left to get a star piece. Go back on the ground and up the pipe to reach a paper airplane platform. Use Koops to hit the box to get a shine sprite. Cross the gap by using the paper airplane form. Hit the ? block to get the Quake Hammer badge. Go right to the next room. Here, hit the third tree to get a star piece. Go to the right until you find the gap in the fence. Turn sideways and go through it. To the right, there's a Volt Shroom. To the left of that is a pipe, and to the left of that is a star piece. Go in the pipe and go right into the house. You'll talk to Madame Flurrie, who says she needs her necklace and in turn will help Mario and Punio. The Three Shadows have it, and to get them you'll need to go all the way back to the start of the level. Before you fight them, you might want to equip your Quake Hammer badge. Start the fight against the Three Shadows.

You can have Koops attack all enemies while Mario focuses on one enemy at a time, or you could have Mario use quake hammer or Earth Tremor to help attack all enemies. After they are defeated, pick up the necklace they drop and go back to Madame Flurrie's house. Madame Flurrie joins the party. In the field, she can press X and blow a gust of wind. this will reveal parts of the area or stun enemies on the field. Back at the Boggly tree, climb up the left root and have her blow at seemingly nothing. This will reveal the secret entrance and Punio can go in and opent he normal entrance for Mario and his party. Once inside, Mario will have to fight two X-Nauts.

They can use potions to grow in size and increase attack power, but they have relatively low HP, so you should be able to take care of them before they deal too much damage. Continue right, and Mario will learn from the Punis that Punio's sister has been kidnapped by the X-Nauts that are rampaging the area for the crystal star. Go through the warp pipe on the right side of the room. As you travel the tree, you might find some Yux.

The machine in this room requires an item you don't have yet. Go through the pipe to the right. Search the bush in this room to find power punch. Mario will also find Punio's friends locked up in cages. Go to the left to find a Mouse bonking an X-Naut. It turns out its Ms. Mowz, and the X-Naut she defeats thinks you attacked him. Defeat the X-Naut to get the red key. Search the chests in this room to get a super shroom. Unlock the cage of the Puni Elder and go back to the first room of the tree. The Elder will give Mario ten Punis and the Puni orb. Go back up the pipe, put the strange stone in the hole in the weird machine. The punis will all go towards the orb and a pipe will appear. Take the puni orb own and go down it. Go down the next warp pipe and go to the right of the room. Search the bush to get a lightning rage, which you soon realize is one of the best items in the game, and the shine sprite. Go back up the pipe. In this section, you'll have to do a puzzle. put the Puni orb in the right area and use Flurrie to blow them off of the left edge. They'll float up in bubbles and then you can blow them once more with Madame Flurrie to take them to the other side. Go down the right pipe. In this room, blow away the weirdly shaped item on top of the airplane platform and use it to fly to the other side. Fly back right to get a shine sprite. Head back up to gather the punis and go down the pipe. In these upcoming areas, you might encounter Piders.

In this area there are zigzagging platforms as well as Piders dropping down from the ceiling. Use Koops to knock them out of the air. Hit the invisible block under the question mark to get the Damage Dodge P badge. Drop down in this area to find a save block. Hit the bush next to the save block to get a star piece. use Flurrie on the left wall here to open the secret passage to the shop. go to the left of the shop and look behind the log to get a Jabbi called Jabble to join your team. Go back up to the zig zag path and go right. You'll run into a fight with ten Jabbis. The Punis will win and the path to the right will open. Search the chest in the new area to the right to find the blue key. Go back all the way upstairs and free the punis from their cage with the key. Go back down to the zig zag path, and if you lose any the Puni Elder in the first room of the tree can call them all back. Go through the right to fight against one hundred Jabbis. You can beat them faster if you use Flurrie. Take Mario through the door and down two warp pipes. In the second room search behind the warp pipe for a star piece. Go into the next room. It looks like a dead end, but if you place the puni stone, a large cage will drop on your party. Turn sideways to exit the cage and go through the right pipe. Look behind the pipe in this next area to get a star piece. Hit the ! Box and the tree will shake. Remember the code that's in this room, Sun, Moon, Puni and Star. Go back to the room to the right of the zig zag trail that was blocked off by the ten punis. Change the symbols in this room to match the pattern in the other room, Sun, Moon, Puni and Star. It will open a new area. Here Mario gets new shoes and can now do spin jumps. They allow Mario to essentially ground pound through wooden panels in the floor and other things. Go to the adjacent room and smash through the floor panel. Go towards the back of the new room and hit the block for a shine sprite. Go to the left and use Koops's shell to get the Charge Badge. It lets him charge during battle to boost his attack next time. Go towards the Punis that got trapped until you reach the next floor panel. Drop down to reach a previously unreachable pipe. Go down two pipe levels. You have to drain the water below. Go down the pipe. In this area, go to the other side and go up that pipe. The way to flip this switch is to hold X with Koops shell attack so that Mario can walk off of the button and then release X when the exclamation point has risen from the water again. go down to the dry area and search behind the stairs to get a dizzy dial item. Open the chest to get the shrink stomp badge. Go down to where the lily pads are and hop across to get a shine sprite. Now you can go back to where the Punis are and use your spin jump to go down below. Use the hole and Flurrie's breath to knock the Punis into the hole. Go down and pick them up and go back up so they aren't in the cage anymore. Go down through the water areas to another counting machine. Gather all of the Punis on the square to activate it. It will sink into the ground revealing a new area with a heart box and a save point. Search the bush for a feel-good mushroom. Go into the next room, where the crystal star is revealed to you but taken away by Crump at the last minute. He'll also set a bomb for 300 seconds for Mario to escape the tree. Follow him down the pipe, where you'll have to battle some X-Nauts. Check the bush in front of the pipe here for a star piece. Continue to the entrance of the tree, and you'll end up having to fight Magnus Von Grapple, the boss of Chapter 2.

The below stats are for his X-Fists. his attacks are that he will bring down his foot on you, do two half stomps and then bring it all the way down to crush you. After he has taken some damage, he will detach his hands and have them attack you independently. Focus on getting rid of these first, as they have high attack strength. After beating Lord Crump, you get the second crystal star and learn a new move. The new move, Clock Out, immobilizes the enemy from one to three turns depending on how well you performed the action command. The game will cut to a scene with Peach, who shows destress that she can't attend the ball because she was held kidnapped. TEC, the computer, will show a hologram to dance with her. Press B, X, or A to do the right command at the right moment. There will be a scene with Bowser, where you can control him through a 2D side scrolling platformer akin to Super Mario Bros, Where A jumps, and B breathes fire. If you pick up pieces of meat, you'll get larger. Back with Mario, go back to Rogueport Sewers. Exit the barred section of the wall, and when you go right to the stairs, notice the flap in the wall. Use Flurrie's ability to blow it away for a Happy Heart P Badge. Take the star to the Thousand Year Door and it will mark the location of the next crystal star on your map. Professor Frankley will say that you need to talk to Don Pianta to get a blimp ticket to ride to Glitzville. For more information on how to get there, go through the skinny slit in the wall in East Rogueport. Go in the house near there and talk to the guy inside. For sixty-four coins he'll tell Mario that to talk to Don Pianta, you have to go to the shop in West Rogueport, by a Dried Mushroom and a Dizzy Dial in that order and then answer that your favorite color is yellow. (You don't have to pay for the information, you can just go straight there if you already know it.) Go to the shop in West Rogueport and follow the instructions. If done correctly, she'll open the door in the back. Go up the stairs past the door to talk to Don Pianta. He'll agree to give you a ticket to Glitzville if you find his daughter and his employee. They can be found in Rogueport Dock. First, spin jump in front of the Pianta Parlor to reveal a section in the ground. stomp right next to this section to get a star piece. Spin Jump in front of the noose in Rogueport Square for another star piece. Spin jump in front of Frankley's house for another star piece. Spin jump in front of Zess T.'s house for yet another star piece. And, finally, travel down to the first section of Rogueport Sewers in the lower part in front of the moving platform for another star piece. After finding them, talk to Don Pianta to get the blimp ticket. Go to the area north of West Rogueport to get to the blimp. Before going in, head left to the left section of the train and spin jump for a star piece. Head past the gate leading to the pipe to the right of the pipe, and spin jump for the final star piece. Then board the blimp by using the pipe to start Chapter 3.
