AlliGator Manual

The manual is divided in sections corresponding to different steps in the analysis.

The sections can be read in any order, but it is recommended to read them in the order they are listed in the Table of Content the first time.

The manual should be up-to-date for the the latest released version (except for some outdated snapshots), but might not accurately describe the functionality of older versions.
