Sonic Heroes (2003)

Set five months after the events from Sonic Adventure 2, while running around on his own, Sonic meets Tails and Knuckles in the Tornado 2. They reveal that they have received a letter from Dr. Eggman telling them of a new ultimate weapon that will be ready within three days to help the doctor conquer the world, and that he challenges them to stop him. Sonic, competitive as ever, accepts the challenge. Tails is disturbed by the message and unsure of what will happen, while Knuckles is confident that there is nothing to worry about. Sonic, however, tells them that he would not miss this adventure and the three heroes band together once again to foil Eggman's plans.

Shadow The Hedgehog (2005)

After the Neo Metal Sonic incident, Shadow the Hedgehog had left to uncover the truth of his past. While standing on a hill near Westopolis, a newspaper with the headline of celebrations taking place now that the Black Comet has come back after its fifty year cycle blows by in the breeze, catching on Shadow's leg, then blowing off into the distance. Shadow pays it no mind as he struggles to recover all the pieces of his past with the few memories he has, which involve him and Maria Robotnik aboard the Space Colony ARK running for their lives until Maria was shot by a GUN Soldier in front of him, with Shadow calling out her name. He continues to ask himself who he was, why he couldn't remember anything, and who was Maria.

As Shadow ponders, a gaping hole opens up in the sky over the city. Strange, black and red creatures descend from the clouds and begin to cause pandemonium in the city. Not caring about the humans' fate, Shadow turns to leave until a dark voice calls out his name. He turns around to find a floating, tentacled creature with one eye, which projects a hologram of an alien entity, whose colors match that of the creatures as well as Shadow. The entity informs Shadow that the "day of reckoning" is soon to come, and instructs the hedgehog to collect all seven Chaos Emeralds and bring them to him as was promised. Confused by this, Shadow demands answers of the alien's identity and what he was talking about, but then the hologram disappears and the tentacled creature takes its leave. Shadow nearly chases it until the ground around him is pocketed by multiple explosions.

Shadow becomes flustered by the turn of events, but is convinced that the entity knows who and what the hedgehog truly is. Determined to find the answers to his past, Shadow sets out on a quest for the Chaos Emeralds, starting in the city nearby.

Sonic Battle (2003)

Many years ago, a sentient weapon was created by an ancient civilization. After being lost for millennia, the weapon, known as the Gizoid, was unearthed and researched by Professor Gerald Robotnik. It remained dormant for another half century before being discovered by, of all people, Gerald's grandson, Dr. Eggman. Frustrated at his inability to get the dormant Gizoid to work properly, Eggman dumped it at Emerald Beach where it was found once more, this time by Sonic the Hedgehog.

Sonic names the Gizoid "Emerl," who gets wrapped up in the affairs of Sonic's friends, both allies and rivals. Through his encounters with Sonic, Tails, Knuckles, Amy, Cream, Gamma, Rouge, and Shadow, Emerl turns from a soulless robot into a fun-loving mech with personality traits from all of those he had met. But while the gang is having fun raising their new mechanical friend, there are those who recognize Emerl's true power.

Sonic The Hedgehog (2006)

Doctor Eggman kidnaps Princess Elise of Soleanna in the hopes of harnessing the Flames of Disaster, a destructive power sealed within her. Aided by his friends Tails and Knuckles, Sonic works to protect Elise from Eggman. Meanwhile, Shadow and his fellow agent Rouge accidentally release an evil spirit, Mephiles.

Sonic Rivals (2006)

In Sonic Rivals, Eggman Nega disguises himself as Dr. Eggman and uses a camera that captures whatever it takes a picture of inside of cards. With the villain causing chaos across Onyx Island, Sonic teams up with his friends to foil the evil doctor's ambitions.

Sonic Rivals 2 (2007)

Sonic the Hedgehog meets up with Miles "Tails" Prower, who recently told Sonic that he had something important to tell him: a huge amount of Chao have gone missing. Tails believes that Doctor Eggman is behind the disappearances and that he is currently located on Blue Coast Zone, the island where Sonic and Tails are. Sonic agrees to go after him, but wonders why he would want Chao.

Sonic Chronicles: The Dark Brotherhood (Sonic Chronicle: Invaders from the Dark Dimension) (2008)

Sonic Chronicles focuses on the events surrounding the kidnapping of Knuckles the Echidna and the disappearance of the Chaos Emeralds, which leads into a much larger story. This game is notable for being the first (and so far only) RPG in the Sonic series. The ending also ties almost directly into the intro of Sonic Unleashed.

Sonic and the Black Knight (Sonic and the Knight of Darkness) (2009)

In the world of Camelot, while on the run from the Black Knight and his demonic minions of the underworld, Merlina the Wizard is surrounded by the Black Knight's minions, and, before she is taken, performs a summoning ritual that brings Sonic the Hedgehog to her world. Sonic defeats the Black Knight's minions before Merlina teleports them both away in a whirlwind. The Black Knight sends out his three Knights of the Round Table, who are still loyal to the Black Knight despite his evil, to find and kill Sonic and Merlina on sight. Merlina explains that the Black Knight, once King Arthur, is immortal, as he possesses the scabbard of Excalibur. After training Sonic in the art of swordsmanship, Merlina explains that King Arthur was once a wise and just ruler, but became corrupted by the power of immortality granted by having possession of Excalibur's scabbard. Sonic acquires Caliburn, a talking sword who is highly skeptical of Sonic's abilities, and they head off on their quest while Merlina goes into hiding (Merlina explains that she would be recognized in town). They first find the Blacksmith (Tails' counterpart in the game) in the Castle Town, in order to sharpen Caliburn's blade. The Blacksmith recognizes Caliburn, but cannot remember when he has heard of its name before.

Sonic Free Riders (2010)

The plot starts with Dr. Eggman who hosts a second World Grand Prix. However in the announcement, he seems to disguise himself as King Doc, hiding himself from revealing his true identity. This time, four teams enter to prove themselves to be the best or win the prizes.

Sonic Colors DS (2021)

In Sonic Colors, Sonic the Hedgehog and Miles "Tails" Prower investigate Dr. Eggman's Incredible Interstellar Amusement Park, where Dr. Eggman admits to the public that he has turned over a new leaf and has created an amusement park to make up for his past deeds. However, the park is revealed to be a cover for Eggman, who has dragged planets from around the universe to Sonic's world and kidnapping the natives: an alien race known as the Wisps. With the power of the Wisps, Sonic visits each of the planets to stop the doctor's plans to dominate the universe.

Sonic Runners Revival (2019)

The story follows Sonic, Tails, and Knuckles while they follow Dr. Eggman through different areas as the doctor hatches various plans in succession, with the core goal of retrying his mind control cannon. Team Sonic usually runs into these situations unintentionally, finding Animals or Wisps in trouble, Orbot or Cubot carrying out orders, or robots walking around where they should not be. Along the way, the team have several side-adventures where they help Animals, Wisps and Chao with issues, or just travel to new places. Another subplot involves Team Sonic going on the hunt for Master Emerald fragments after Knuckles was forced to shatter the Master Emerald to stop Eggman from stealing it. It is worth mentioning that it is in this game that we get the explanation to why the Wisps stuck around after Sonic Colors.

Team Sonic Racing (2019)

When Team Sonic receives a vaguely worded invitation to the Ultimate Test of Racing Skill, curiosity soon gets the better of Sonic, Knuckles and Tails, who make a beeline for the rendezvous at the beach. There, they come across Amy, Big and Omochao, who are having a picnic. After Sonic explains their reasons for coming, Amy remarks that Team Rose did not get any invitations. Soon after, an enigmatic stranger approached, a Tanuki calling himself Dodon Pa. He explains to them, in a condescending and vague manner, that he wants them to test the most technologically advanced racing vehicles ever built on his perilous custom circuits in a Grand Prix where teamwork is the key. Not satisfied with Dodon Pa's answer, Amy notices that Dodon Pa's manner of speaking is suspiciously Eggman-esque. Knuckles himself does not trust Dodon Pa either. While Sonic agrees with his friends that the situation seems sketchy, Sonic is curious to test out these super cars and convinces his friends to join him by promising them that nothing bad can happen as long as he is around. As Dodon Pa gets ready to take Team Sonic with him in his spaceship to Planet Wisp where the first race awaits, Big wants to come along, prompting the rest of Team Rose to join Dodon Pa and Team Sonic's adventure, making them official competitors in Dodon Pa's Grand Prix.

Also over the course of the game you can see that Eggman is building enourmous badniks for a future project.
