You will find these at Funicular (through the portal in Magisterium). You have not chopped all the Archive Records or Magisterium Ruins there yet. 

I have colonized Blumburg but I need Peaks Union Crones to make travel items to open northern lands.

Peaks Union Crones can now be made in the Embassy in Blumburg.

Can I still fill orders in the Icebreaker and make energy if the land is colonized?

No, you can't. But you can still get energy: caviar is among the rewards you get for visiting your colony in Blumburg.

I need trading contracts to be able to travel to Monde-Thierry, but I already colonized Blumburg. What can I do?
