Installing UCSF Chimera for Protein Cleaning
What is UCSF Chimera?
UCSF Chimera is a program for visualising molecules that is commonly used in drug design, structural biology, and protein cleaning.
You can do the following with Chimera:
To visualize proteins, ligands, and complexes.
To remove water molecules, chains, or ligands that you don't want.
Add hydrogen atoms that are missing.
Do energy minimisation (basic structure refinement).
Store the cleaned protein structure for molecular docking or MD simulations.
Downloading UCSF Chimera
Visit the Chimera Website
Open your browser and go to (Figure 1)

2. Select the Right Version
Choose the version based on your operating system:
Windows (Microsoft Windows 64-bit)
Linux (Linux 64-bit)
macOS (Mac OS X 64-bit)

Note: UCSF Chimera is different from ChimeraX (the newer version). For protein cleaning, Chimera (classic) is still widely used.
3. Accept License Agreement
Click Accept to agree to the license terms before downloading.
4. Download the Installer
Save the installer file to your computer and install Chimera on your system.
Now you have installed Chimera.
