Augmentations are a big part of Deus Ex, and Shifter couldn't really be a Deus Ex mod if it didn't in some way address the few shortcomings of the Augmentation system.  Here's a few things you can look forward to in a Shifter-ized Augmentation system.

1) "Overwritable" augmentations: Of all the things that Deus Ex: Invisible War did wrong, one of the things it had right was how you could replace any augmentations you had installed with another one, even if the target slot was occupied.  Shifter brings this functionality to Deus Ex, allowing you to be indecisive about your augmentations clear into the last missions of the game, provided there is a Medical Bot nearby.

2) Upgrade with normal Augmentation Canisters: While we're on the subject of new uses for late-game Augmentation Canisters, it struck me as odd that you couldn't use the ones you find later in the game to upgrade your existing installed augmentations.  By fixing that the player is now given a choice when they come across a canister for augmentations they already have: replace the augmentation, or upgrade your existing one to a higher level.

3) New and/or Improved Augmentations: Some augmentations struck me as having little to no usefulness in the game compared to their "rival" augmentations.  Some I simply improved upon, like the Targeting and Synthetic Heart augmentations.  Two augmentations (Microfibral Muscle and Combat Strength) were even consolidated into one to make room for an additional augmentation. (Electrostatic Discharge)  I have also taken the time to add in at least one more, brand-new augmentation, what you might call an homage to one of the Deus Ex series' funniest running jokes.
