Exodus-class frigates are 200 metres long and can sustain up to 400 humans for up to 150 years of travel. They are capable of reaching velocities of up to 0.9c. Each ship is equipped with a Cryopod Bay, without which none of the human passengers or crew would be able to survive the journey.
Like others, Pan’s Flight is built modularly, by connecting different critical units to a Central Control Hub (CCH). From this CCH, each other unit can be reached and controlled if needed. However, the individual units can also be controlled by accessing the on-board AI’s neural nodes via terminals. With these terminals, various physics aspects of these units can be changed to suit needs or to mitigate damage. During “live flight,” i.e. before the crew and passengers enter cryosleep, these terminals are operated solely by the Captain via the on-board AI. Once “auto flight” is engaged, only the on-board AI is able to alter these settings.
Specifically, Pan’s Flight has Cryopod Bay, Bridge, Life Support, Engine Unit, Power Core, Living Quarters, Robot Storage and AI Core units. Of these only a few are accessible after WENDEE’s silent revolution.
The units are placed in pairs to further emphasize the "duality" theme. The captain and the AI, the crew and the robots, life support and power core. Even Cryopod and the Engine: The cryopod is the purpose driving the ship, while the engine is the literal propulsion driving it.

This is a large hub area that connects to every other level. After each puzzle is solved, the player will be guided back to this room to figure out where to go next.
This is a liminal space. There should be something grandiose in the middle. Perhaps a large tree? It would stand out in a spaceship, but given that generating oxygen could be concern, it would be cool to have it in here. Plus, creating that sort of dichotomy between natural and artificial would be a cool way to drive home the "duality" theme.
The Protagonist wakes up in this room and finds itself trapped. The first puzzle, which should be a tutorial that showcases the physics and the two game states should be introduced here.
