We use MRIcroGL to visualize MNI coordinates on a template brain; it has other functionality as well described at the link above.
Surf_show is a Matlab tool developed by Alfonso Nieto-Castanon, for overlaying multiple surface effect maps on a reconstruction of the cortical surface. The most common application is overlaying group effect maps on the FreeSurfer fsaverage surface template. However, any map-surface combination can be specified, provided they share the same vertex correspondence. Both vertex-wise and ROI based effect maps can be plotted.
Surf_show also supports overlaying ROI boundaries atop effect maps; boundaries are typically included to aid in localization.
Surf_show generated images typically require the addition of text labels. To improve the efficiency of this process and the consistency of the resulting figures, lab members can use an Adobe Illustrator template of common label overlays (e.g., ROI abbreviations, major anatomical landmarks, directional cues, etc.). The template is really useful for localizing supra-threshold results as well as creating publication-level figures.
Presently, the template is only available for the most common surface representation, the lateral and medial mosaic of the fully inflated fsaverage template surface.
