Sinkansen (Bullet train) is the best choice, since it is very frequent and speedy. It leaves Tokyo Station once every 15 minutes and takes 2 hours to arrive at JR Kyoto Station. The cost of one way is about 13,500 yen (=135 USD).
It takes 5 minutes by JR San-in line (local line) to go to a near station (Tanbaguchi). It leaves JR Kyoto Station once every 15 minutes.
Sinkansen would be the best.
N'Ex provides direct access and takes you to the airport in 60 minutes. It runs every 30 minutes and costs 3000 yen.
