In Kingdom Hearts II, after Roxas was integrated back into him, an awakened Sora and his friends resume their search for Riku and King Mickey, the latter's mentor Yen Sid re-familiarizing the trio with the Nobodies and Organization XIII's remaining members whom they deal alongside Maleficent and her right hand Pete. The three reunite with King Mickey and encounter Organization XIII's leader Xemnas, him and the Heartless Ansem revealed to the splintered halves of the real Ansem's apprentice Xehanort.[87][88] The Organization's plan is also revealed: regaining their lost hearts by using Keyblade users to create an artificial Kingdom Hearts from slain Emblem Heartless. Axel, a rogue Organization member who is Roxas' friend and first encountered Sora in Castle Oblivion, abducts Kairi in an attempt to see Roxas. Axel's action only give Saix, his former friend and Xemnas' enforcer, leverage to force Sora into finishing what Roxas and Xion began. Axel sacrifices himself to help Sora's group reach The World That Never Was (Organization XIII's headquarters) and, after defeating Xemnas's right hand Xigbar, reunite with Riku and Kairi. DiZ, revealed to be the real Ansem, attempts dissipating some of the artificial Kingdom Hearts before being engulfed in an explosion when his extraction device self-destructs and is sent to the Realm of Darkness.[89] Sora and his friends then battle Xemnas.[90] After Sora and Riku defeat Xemnas, they get trapped in the Realm of Darkness, but a letter from Kairi summons a gateway for them, and the two are reunited with their friends at their home.[91] Sometime after his first adventure in Disney Castle, Sora discovered a portal at Disney Castle, and ventured through it to find a mysterious armour referred to as 'Lingering Will'. During their exchange, it mistook Sora for Xehanort, after which Sora fought the mysterious armour. Sora won the battle, and the Lingering Will merely knelt down after this, saying that he once felt the power Sora possessed.

During the test in Kingdom Hearts 3D: Dream Drop Distance, Sora and Riku enter the Realm of Sleep where they encounter a young version of Xehanort who can travel through time.[96] The two Keyblade wielders also learn how Xehanort has long manipulated events since Birth by Sleep with Organization XIII's true purpose in providing thirteens vessels for him to inhabit and use against seven hearts of pure light in an ultimate battle to recreate the -blade.[97][98] But Sora's interference forced Xehanort to retrieve his alternate selves, Marluxia, Larxene, Demyx, Luxord, Vanitas, and Xion from across time in Replica bodies to form his ideal Organization XIII with Xigbar, Saix, and Vexen.[99] Sora is narrowly saved from being Xehanort's final vessel with the aid of Lea (Axel's original self) and Riku learns about data that Ansem the Wise had implanted within Sora during his year-long sleep, which may be used to save those connected to Sora.[100] At the end of the exam, Riku is declared a Keyblade Master;[101] in Kingdom Hearts HD 2.8 Final Chapter Prologue, Sora embarks on another journey to regain his "Power of Waking" while Riku helps Mickey find Aqua, Yen Sid training Kairi and Lea so they can help in the final battle against Xehanort and keep him from the Princesses of Heart.[102]

Sora and his friends eventually arrive at Hollow Bastion, Maleficent's headquarters, where Riku takes the Keyblade from Sora and reveals himself to be its intended use, with Sora only receiving it in his absence; Donald and Goofy reluctantly leave Sora as per their orders.[30][31] Sora later challenges Riku, stating that his heart derives strength from his friends, inspiring Donald and Goofy to return to him and allowing him to regain control of the Keyblade. After the three defeat Maleficent, Sora finds Kairi's comatose body and confronts Riku, who has been possessed by Ansem, a figure who manipulated Maleficent to open the way to Kingdom Hearts.[32] Ansem reveals Kairi as the seventh Princess of Heart, her heart having transferred into Sora's body when the Destiny Islands were destroyed.[33][34] After defeating the possessed Riku, Sora impales himself with Ansem's Keyblade, which is designed to unlock hearts, and releases both his and Kairi's hearts. Meanwhile, King Mickey has left his world to deal with the increasing power of darkness and left instructions for mage Donald Duck and knight Goofy to find the "key". Donald and Goofy use a Gummi Ship to travel to Traverse Town, where it happens, Sora has also drifted to. Sora encounters the creatures again in the town, and eventually meets Leon, a mysterious swordsman who explains they are Heartless, creatures that consume hearts, and that the Keyblade is the only weapon capable of defeating them. The king of Leon's home world, a man named Ansem, is said to have studied the Heartless. Donald and Goofy are approached by Leon's ally Aerith, who also tells them what they may be looking for. Soon after, Sora meets Donald and Goofy rather hastily, and the three work together to take down a large Heartless. From there, they decide to travel together: Donald and Goofy to find Mickey, and Sora to find Kairi and Riku.

The three travels to various worlds based on Disney films, finding that the Keyblade also locks "Keyholes", passages that the Heartless use to take the hearts of the worlds. A group of villains, led by Maleficent, seek out the seven Princesses of Heart to unlock the Keyhole that leads to Kingdom Hearts, a repository of knowledge and power and the source of all hearts. This group now includes Riku, who is swayed by Maleficent's promises that she will help find Kairi. At the same time, Maleficent breeds distrust in Riku, telling him that Sora has abandoned him and Kairi for new friends and the Keyblade. An increasingly antagonistic Riku manages to find Kairi's body, but her heart is missing.

Sora, Donald, and Goofy, meanwhile, engage and destroy Maleficent. They soon after meet a strangely behaving Riku with a new Keyblade that unlocks hearts. He leads them to Kairi's living but unfeeling body; Riku then reveals himself as completely possessed by Ansem. The newly reformed Ansem explains that Kairi is the last Princess of Heart, and that her missing heart has been trapped within Sora's body since the destruction of Destiny Islands. Spurred to action, Sora defeats Ansem; however, he cannot seal Hollow Bastion's keyhole because Kairi's heart is still in his body, thus the keyhole remains incomplete. Sora uses Ansem's Keyblade to unlock his heart, releasing both his and Kairi's heart, but turning him into a Heartless. Kairi's heart returns to her body, in turn completing the final Keyhole; she then returns Sora to human form by the strength of her heart. The group resolves to follow and end Ansem's plan.

Ansem retreats to the End of the World, the combined fragments of worlds taken by the Heartless. Upon being found and finally beaten, he explains his belief that darkness is the heart's true essence, and he seeks Kingdom Hearts, the source of all hearts, and therefore the ultimate source of darkness. However, upon opening the door to Kingdom Hearts, it reveals Light, killing Ansem. Beyond the door are Mickey and Riku, back in control of his own body. They help Sora and the others close the door, as there are many Heartless beyond it, but Riku and Mickey must remain inside to help seal it; when Sora seems concerned, Mickey assures him that "there will always be a door to the light" and then, when Goofy tells Sora that he can "trust King Mickey", Mickey thanks his friends: "Donald, Goofy, thank you." - it's a heartfelt goodbye from the Mouse King who may never see them again. Mickey and Sora then use their Keyblades to lock the door. The destroyed worlds reconstruct themselves; Kairi is pulled back to the Destiny Islands, but Sora promises before separating they will all reunite someday. Sora, Donald, and Goofy resolve to find Riku and Mickey, though they are unsure of where to start. Luckily, Pluto appears, clutching a letter from Mickey in his mouth; he runs off with Sora, Donald, and Goofy in tow, ready for a new set of adventures. The silent narrator from the beginning of the game states in the final scene that Sora's destiny is to open the door to light.

Sora's world is shattered when a violent storm hits his home, and he is separated from his two closest friends. The storm scatters the three to unknown worlds. On their travels they meet Sora, on his own search for his lost friends.
