The biggest change happened when Olympus updated the firmware from v1.2 to v2.00. It added so many new features and fixed a few problems, using the camera became another experience, I didn't go through this upgrade because my camera was purchased second-hand and the camera only had version 1.2 installed and I went through the process of installing the firmware to the latest one, which was version 4.1.
It is absolutely amazing that Olympus, from what I read, that they took notice of what users of the camera were asking for. If you look at the features that were added to the functionality of the E-M5 II at the time you would be thrilled to bits. You ended up with practically another camera, so much more to learn and get used to, this camera I fear is the last of the cameras that will be upgraded by the manufacturer in such a user-led way. The next version I feel is an upgrade to save money by the manufacturer, this is when previous users feel the difference and don't bother upgrading to the next model.
Olympus did a brilliant job with the E-M5, the first version won so many awards and it was a camera worth the praise that was given it. It had its problems of course, just like the newest, best cameras released today. I'm not a fanboy, I won't just follow the flow because it is "cool" to own something, but when a company brings out a product that really makes everything you hoped for in a camera comes true they need recognising for everything they did to achieve that goal.
To me, the Olympus OM-D E-M5 II is the best camera ever made for the photographer, their Firmware updates kept up with users wishes and the camera evolved into a highly useable picture taker.

New art filter [Bleach Bypass] has been added.
Focus Stacking has been added. ("M.Zuiko Digital ED 12-100mm F4 IS PRO" is also compatible.)
Corrected issue of autofocus (AF) function not operating correctly when using the "LEICA DG ELMARIT 200mm F2.8 / POWER O.I.S. (H-ES200)" interchangeable lens produced by Panasonic.

Version 2.1
When updating the firmware from version 1.x to 2.1, the camera settings are reset.
When updating the firmware from version 2.0 to 2.1, the camera settings are maintained.
This firmware update resolves the following issues that may occur in firmware version 2.0:
When recording movies using the Olympus Capture version 1.1, the Touch AF display on the Olympus Capture cannot be cancelled.
When an electronic zoom lens is in use, the zoom does not automatically adjust to the wide-angle position even if the monitor is tilted to the self-portrait position.

When you update your firmware to version 2.0, camera settings are reset.

Focus bracketing is now possible.
Simulated Optical Viewfinder was added.
4K was added to Time Lapse Movie for Time lapse shooting.
Supports synchronization of start and stop of movie sound recording when using linear PCM recorder LS-100.
Slate Tone generation function was added.

When the firmware is updated to Ver.1.2, all the camera settings are reset.
The "Underwater" function was added to Picture Mode.
*We recommend setting Custom Menu G/↯ + WB to OFF.

Function has been modified so that audio can be faded out of movie files created with My Clips editing.
Speed at which information is displayed when the camera is turned on has been improved.
The issue of noise appearing in images captured while shooting with High Res Shot has been corrected.
