Back in 2014 when I rode by bicycle across Japan, the way to do it was to stop at the michi no eki roadside stops along the way. Michi no Ekis are great trading posts that have washrooms, local food, and hotsprings. If you ever decide to cycle across Japan, you can also pitch your tent in a corner of the parking lot like I did.
Did you know that you can get a heavily discounted bullet train ticket called the "Japan Rail Pass"? The catch is you can only order it before you enter the country. You need to order your tickets before your trip!
