The RINEX converter assumes that the antenna height was measured in the defined way. Any measurement method to a point on the outside edge of the antenna, unless explicitly stated in the description, is assumed to be a slant height.
In this case, to obtain the correct antenna height in the RINEX file, you should manually correct the antenna height to APC, enter that height in the antenna height entry of the RINEX converter and then select APC as the measurement method. The RINEX converter will then correctly adjust the height down to ARP.
