I'd like to recommend a very good friend of mine who works for an architectural firm which specializes in this type of projects. They have plenty of experience on this type of renovations and are highly recommended. Below please find his contact information as well as the firm's website (which he mentioned is still under construction but it will give you a general idea). I hope you find this information helpful. If you have any questions please let me know.

I've used him for two different renovations and have had an outstanding experience with him. One in 1 bedroom condo gut renovation and another renovation in process in a 2 bedroom conversion to a 3 bedroom. Happy to talk with you or share the plans he's drawn up for the current work.
Would highly recommend Studio Mapos. Super high quality. I don't
know their rates, but they were the top guys from the big firms that
started their own shop - so probably a great value in any case - you'd
have to call.

They do a lot of high end stuff e.g. I think they've done some stuff
for Nike, some fancy restaurants, Google, but they also cover
residential.
Alex Katreczko is an AMAZING talent.

victim of economy, currently freelancing, so I would imagine he would be reasonable.

I would recommend Mario Samara, he is a Spanish architect who has been around in NY for a while working with top firms (e.g., Davis Brody Bond Aedas) but recently went solo, so I suppose you can get great value. I know him because he actually just finished the newest building at Columbia (right next to Pupin, I think it's called NW Science Building or something) but the main reason I recommend him strongly is because of his approach and personal communication with clients - he's very patient and will make sure he understands your needs before offering a portfolio of solutions for you to choose.
He teams up with Evelyn Herrera - I don't know her but her website looks cool: www.eh-architect.com.
You can email Mario at mss@mss-architect.com
We can vouch for Mr.Freundlich prodigious capabilities on both a professional and personal level.
Oliver Freundlich holds a Bachelor of Arts in Art History from Vassar College and a Master of Architecture from the Yale School of Architecture (2000) where he was awarded the Janet Cain Sielaff Award and the Enid Storm Dwyer Scholarship. Prior to founding MADE, Mr. Freundlich worked at
Beyer Blinder Belle Architects & Planners on the restoration of Grand Central Station and as a project manager for Michael Haverland Architects.

My friend Miriam, copied here, is a LEED AP with extensive renovation and design experience, who works with architects in managing projects. I think she'd be happy to speak with you about your needs.

I highly recommend Luben Dimcheff. He is a very experienced and creative architect with multiple projects and architectural awards, currently runs independent and client-customized projects in Manhattan, Brooklyn and the area. He can work with you to understand your needs and pricing consdierations. I have mentioned this to him and he will be happy to speak with you or meet you to understand better what you are looking to do and tell you about his capabilities. He is a graduate of the Cornell School of Architecture.
Strongly recommend him. Feel free to contact him by email.

My husband (architect) and wife (interior designer) friends work for the above firm. My husband and I are highly considering renovating our house in Brooklyn and will use them if we do. They work on retail and commercial projects as well as homes.
Please email Emily Reiter at er@greenlightarchitecture.com to open discussions and mention to her that I referred you. They are also quite excellent at estimating construction costs, as the architecture fee is relatively small for the entire project (although finding the right architect is key of course!).
Cheers,
Jessica

He did an amazing renovation work for us.
I'm going through the exact process now and using Vincent Sorge (who came well-recommended by a couple of friends).
He's currently drawing up plans for us for a simple co-op renovation (moving a couple walls around). Not sure how his prices compare yet.

John Harding is terrific. He’s a veteran who knows how to anticipate issues and help keep a project running according to plan. Although he currently resides in Connecticut, he has considerable Manhattan experience and knows the ins and outs.

My name is Jacob Bump and I am a high-end residential builder in the City, Hudson Valley and western Ct. I finished at CBS in 2004.
In my work I deal with many architects, and I would like to enthusiastically recommend Erinn McGurn of Scale Studio in NYC. Erinn is cc'd here and her telephone is 917 371 0681. From my perspective she is great because she marries a very strong design aesthetic and background with a practical side for project management and budgeting.
