City of Malolos High School-Canalate is one of the nine (9) newly established high schools in the City of Malolos. Before the school was created, a perennial problem of increasing number out-of-school high school-age children, in addition to a big number of elementary graduates who have not finished high school exists in barangay Canalate. The same problem was also documented in neighboring barangay of Anilao, Caingin, and even Barangay Sto. Nino in the town of Paombong, Bulacan which is a few kilometres away from Barangay Canalate. A glimpse of the economic condition of the residents shows that the problem is financial in nature. Parents hardly support the expenses in sending their children to high school. To solve this problem, the Sangguniang Barangay ng Canalate headed by Barangay Chairman Maximino C. Cruz, convened and made a request to the city mayor Honorable Atty. Christian D. Natividad and Dr. Zenia D. Mostoles, the Assistant Division Schools Superintendent of the City of Malolos to help Barangay Canalate in the technical aspect of putting up a secondary school in the barangay through Kapasyahan Blg. 24 dated October 24, 2011.
Since education is the priority of the city mayor, he assured continuity from elementary to secondary education, that all school-age children will be given an access to education by bringing a secondary school to their place of locality. Thus, in response to his letter dated March 7, 2012, the Sangguniang Panglunsod convened in May 4, 2012, and approved the establishment of City of Malolos High School-Canalate in a Resolution or Kapasyahan Panlungsod Bldg. 102-2012. The resolution was sponsored by Kgg. Laurens Jan G. Domingo, Kgg. Noel T. Azada, Kgg. Dionisio C. Mendoza.

The City of Malolos High School-Canalate started its operation in June, 2012. There were 163 enrolees from Grade 7 to Fourth year high school. There were seven (7) contractual teachers whose salaries were paid from the SEF of the City Government. A designated officer-in-charge, Mrs. Cecilia F. Chang, a Master Teacher I was assigned to manage the school. Classes were held in the classrooms provided by the Canalate Elementary School.
The Conference Room of the Barangay Hall of Canalate also served as classroom. In August 23, 2012, a formal authority to operate was granted to the City of Malolos High School-Canalate by the Department of Education Regional Office III.
Before the end of the S.Y. 2012-2013, Mr. Cirilo Queruz took over the position of officer-in-charge from Mrs. Cecilia Chang who was promoted to EPS in the Division of Malolos. A new Schools Division Superintendent in the person of Dr. Amancio S. Villamejor, Jr. was also assigned in the Division in January, 2013.
On the second year of its operation, following the changes in the management of the Division of City Schools of Malolos, Dr. Nelita B. Aguinaldo was designated as the officer-in-charge of the City of Malolos High School-Canalate. Four Permanent Plantilla items for Teacher I and two contractual teachers were given to complete the teaching force. The enrolment was increased to 229 students. The high school still remained under the roof of Canalate Elementary School and barangay hall.
In the year 2014, the school was blessed with five additional permanent teachers who experienced the leadership of Mr. Alfred P. Enerva as the new School Head. It was then when the construction of the new High School Building at its new location in Brgy. Canalate began. The school continued to strive productively in 2015.
Through the continuous support and effort of the stakeholders and Mr. Elmer H. Magpayo, Head Teacher III/School Head, the Blessing and Inauguration of the newly constructed High School building was officially held in January 2017. Witnessed by the honorable Congressman Jonathan R. Sy-Alvarado, along with other special guests, PTA officers, students and faculty members, the momentous event opened the year with more and greater opportunities.
