Years later, a teenage Peter attends Midtown Science High School; he is intelligent but socially awkward and often bullied. He has a crush on Gwen Stacy, who returns his feelings. Learning that his father is friends with Dr. Curt Connors, a scientist at Oscorp in the field of cross-species genetics, Peter sneaks into Oscorp, where he is bitten by a genetically modified spider. He develops spider-like abilities, superhuman strength, sharp senses, agility, speed, and the ability to cling to walls. Connors, whose right arm has been amputated, is conducting experiments to regenerate limbs. Peter finds the missing piece to Connors' experiments in his father's papers - the "decay rate algorithm". He visits Connors, reveals that he is Richard's son, and gives Connors the algorithm. At home, Peter and Ben argue, and Peter leaves. While searching for him, Ben tries to stop a thief that Peter allowed to escape, is shot, and dies in Peter's arms. Peter uses his new abilities to track down criminals matching the killer's description. He creates a mask and spandex suit to hide his identity, and builds mechanical web-shooters. At dinner with Gwen's family, he discovers her father is police captain George Stacy, who dislikes the new vigilante hero. Peter reveals his identity to Gwen.

Webb felt a responsibility to reinvent Spider-Man.[63] One departure from the preceding trilogy was to have Spider-Man build artificial web-shooters, as the character does in the comics.[90] Costume Designer Kym Barrett was brought onto the project and worked closely with Webb to redesign the costume with realism in mind. The new iteration of the iconic suit featured golden eye lenses made from sunglasses. The soles of the shoes were made from cut off asics running shoes that were painted to match the pattern of the costume. The web shooters and the civilian wrist bands Peter wears in the film are made from every day wristwatch parts. The costume also features a fully screen printed hex pattern to make it resemble athletic wear. Joe Morgenstern of The Wall Street Journal, pointed out that "the truly amazing thing is that most of what happens to Peter Parker in the first half of the film has already happened in previous chapters of the Spidey saga", that "what's old is old again."[263] However, Randy Myers from the San Jose Mercury News found it "the best Spidey yet", describing it as "strong, bold and well-acted." The story picks up where Amazing Spider-Man #32 left off, with Peter Parker having been cursed with the sins of Norman Osborn by Kraven, who was attempting to bring out Osborn's currently dormant Green Goblin side through a magical ritual. However, Kraven accidentally brought out Spider-Man's dark side instead, sending Peter spiraling into anger and violence.

Over the course of the following year, Peter continued to fight crime in New York, becoming a sensation in the media and a subject of much debate for New York's citizens. Gwen continued to assist Peter in his exploits, with the two even designing a simpler suit and more efficient web-shooters for him to use as a superhero. In spite of this, Peter and Gwen would be forced to work together once more with the emergence of supervillain Max Dillon, an Oscorp employee who had fallen into a tank of genetically mutated eels in an accident at the Tower and gained electrical powers as a result. Peter would also garner his own personal problem with the return of his childhood friend Harry Osborn in the wake of Norman Osborn's death: having learned from his father of a fatal disease he had inherited, Harry became convinced that the only cure to the ailment was Spider-Man's blood. Knowing from his fight with Curt Connors that cross-species genetics could have disastrous effects, the heartbroken Peter was forced to refuse Harry under the guise of Spider-Man, leaving both devastated. These events also re-ignited Peter's obsession with Oscorp, leading him to discover that his parents had disappeared along with their research as a result of Oscorp's plan to sell it to foreign military for use as bio-weapons, and that the human DNA that his father had used to enhance the Spiders had been his own- the reason why Peter had received his powers. Realizing that he did not want to lose anyone else, Peter reconciled with Gwen, telling her that he loved her no matter what, and that she would always be his path.
