In this project, we aimed to generate a list of potential regions involved in viral assortment of influenza and rotavirus using four methods in our pipeline:
1. Conserved Segments
2. Codon Conservation
3. Nucleotide Variation
4. Mapping of RNA-RNA Interactions
1. Conserved Segments: Create motif logos with the most common base pair at each location in the segment
2. Codon Conservation: Identify areas of low nucleotide sequence variation independent of amino acid conservation
3. Nucleotide Variation: Examine conservation for individual nucleotides
Used IntaRNA to make comparisons between each position on each segment
