In this specific case, the answer by hg8 is your best option. In general, to run a command in the background, use ./pycharm.sh &. Note that any output to standard output and standard error will still show up in this window, so it may not be ideal to keep using the window for other commands.

If you have already started the process, you can still close the terminal window by first pressing CtrlZ to pause the process followed by bg, which will continue the process in the background. You can then close the terminal window without terminating the application.

Hello to everyone! I am new to bioinformatics and I have a question. The first thing that was suggested to do from several tutorials in order to do bioinformatics was to install a linux distro to work on and use the bash terminal. I installed ubuntu and I also installed pycharm for python. Then I realized that Pycharm also offers a bash terminal. My question is why I need to install linux rather than just install Pycharm in a windows machine and run the analyses on the terminal offered by pycharm. I am new to the field, so I hope my question makes sense.

You don't need to do anything. Your question, like many others on this forum, is about the tools. Different people can finish the same job using the same or different tools. Editing python scripts can be done in PyCharm in a way that may be more convenient than doing it in plain Linux shell. Just like bioinformatics can be done within Windows environment. However, I think most people will agree that doing serious bioinformatics is likely to be more comfortable in Linux than in Windows environment. There are many reasons for that, starting with directory and file names, end of line issues, support for automatic package installation, resource overhead, etc.

Can anyone please guide me how can i use sage on pycharm.I'm working on .ipynb files which have some sage command for plotting and mathematics, I want to use them on pycharm, if someone has idea then please share

(For my taste, eclipse is the better IDE for developing code. There can be very many projects in it... The following is taken from the recommended path to start sage inside eclipse. Well my taste is not changed right in this second, but give me some more...)

The beautiful dark themes and the light interface of pycharm, dedicated to python, made me give it one more serious try. I cannot remember if there are any special configuration steps i did some months ago, but pycharm+sage work today without special effort. Here are the steps just done to run a simple piece of code. This is not really ubuntu, but manjaro, which is not far away, the same should apply in most linux operating systems.

@ dan_fulea Thank you for your reply.I downloaded the sagemath but but i'm unable to creat shell and this command is not working for me.sage -shcan you please explain how i can do this...to start sage i have to go inside sage folder and with ./sage, sage will work on terminal but not on pycharm. Please share your idea.Thank you.

This feature-rich environment is the reason, PyCharm has quickly become one of the most popular IDE among developers. Since a lot of developers use Linux, we will take a look at how to install PyCharm on Linux.

Snaps are an app package developed by Canonical. They are marketed as universal packages and are supported by all major distributions including Ubuntu, Linux Mint, Debian, Arch, Fedora, and Manjaro. For a full list of supported distributions refer here.

If you have installed Pycharm through snaps, you can launch it from the start menu or by typing Pycharm in the terminal. If you have installed it through tarball, simply go to the bin folder of the extracted pycharm folder and execute the pycharm.sh file by typing ./pycharm.sh in the terminal.

In this article, we learned how to install Pycharm, which is an integrated development environment widely used by programmers around the world. It can be installed either using the tar file or the snap package manager. To learn more about Pycharm, check out the documentation here. How to Install PyCharm on Linux

In the python videos, the teacher uses a function to clear the screen which works great when you then run the script in a terminal or cmd. However, I'm developing a game in pycharm and it obviously doesn't work. I cam across this same issue in NetBeans when programming in java and came up with a very very nasty solution (that I found online and modified):

I could not find any clear way to clear the PyCharm screen. A simple way to make it look like you cleared the PyCharm screen though is to print a bunch of line breaks. Like 80 of them. Even though you can still scroll up and see your last output, you will have what looks like a clear screen. This would be less than ideal for console app though.

hello

I was working with pycharm that suddenly hangs. after that i cant run pycharm. Why this happened? While all the necessary tools are fully installed.

For example, when I run the following command in the terminal:

conda install pytorch torchvision -c soumith

I will get this answer:

pytorch 0.2.0 py36hf0d2509_4cu75 soumith

torchvision 0.1.9 py36h7584368_1 soumith

after restarting my system . I run the software again, this time ,Software first page opened and I was able to choose a new project to open, after the choice, the software did not open again.

The icon appears on the tool bar on the left side of the screen but nothing appears on the desktop.

The graphical environment of the software does not open at all. After double clicking on the pycharm icon, i can see loading page Just for a few moments. After that, only the icons appear on the launcher and there is no access to anything

I then went to Index of /compute/cuda/repos/ubuntu2004/x86_64

To get the missing libcudnn.so.8 (as far as I can read from the bugs the libinvfer.so.7 is a bug, it also does not exist on the website)

I then get the .deb file and run it with software installer. This tells me the library is already installed. So i went back to the terminal, went root, and did

From what I can tell from this. The library exists in the correct folder, and should be readable from Pycharm.

Where it gets weird is that if i check for my GPU in the terminal. I can see it just fine.

Tensorflow with GPU is not configured correctly in your system which is causing the above error.

Please refer to the TF install official link to install tensorflow in your system by verifying the Hardware/Software requirements to setup GPU and then follow the step by step instructions mentioned in the link. 152ee80cbc
