Unlike the main series, Pokmon Stadium 3D does not have a storyline or a well-defined world. Instead, the game features players to trainer battles at the stadium and at the Gym Leader Castle. After the players completes all cups and the Gym Leader Castle, it can take on Mewtwo. After defeating Mewtwo, the second quest is unlocked, where the player must play the same game modes with much greater challenges.

3D renderings of all 151 Pokmon have all be remade, which look similar to the graphics in Pokdex 3D Pro. Stadium layouts have been reworked, and the ones in the Gym Leader Castle use themes that fit the nature of the main series games more fluently. In stadium mode, there are four different cups; the Pok Cup, Petit Cup, Pika Cup, and Prime Cup. Both the Pok Cup and Prime Cup have four ball difficulties; Pok Ball, Great Ball, Ultra Ball, and Master Ball. The Petit Cup and Pika Cup are just a single difficulty tournament.

The Gym Leader Castle has eight gyms with four trainers apiece. After completing all eight gyms, the challenger can face the Elite Four and its rival. After defeating its rival, a feature called Pokmon Present will give the trainer a random Pokmon that can be obtained at Oak's Lab and transferred into a save file of Red, Blue, Green, or Yellow that is in the 3DS.

The original Pokmon Stadium used a feature where players could insert a Transfer Pak into their N64 controllers with Red, Blue, Green or Yellow inserted. With the feature, players could use their own Pokmon to compete in the listed modes to make it easier to win aside from rentals. In addition, players could transfer their Pokmon and items to secret storage areas while in Oak's Lab. But for the features to take effect, the game must be saved at a Pokmon Center.

The Nintendo 3DS remake has a new feature called "Data Transfer". When Pokmon Stadium 3D first starts booting up, it automatically detects if there is a save data of the first generation main series games in the 3DS. If there is more than one game, all games in the first generation take effect. While preparing for a selection of Pokmon before stadium battle, the player can choose any of the games that were found to have save data and select Pokmon from that save data. In Oak's Lab, players could transfer their Pokmon and items to secret storage areas while in Oak's Lab. But for the features to take effect, the game must be saved at a Pokmon Center.

The composers for the original Pokmon Stadium were Kenta Nagata, Hajime Wakai, and Toru Minegishi. The composer for the remake is Ryo Nagamatsu, who has been notable for doing A Link Between Worlds. The soundtrack for the remake has remixes of the old tracks in rock and orchestral styles. The original Pokmon Stadium has been widely criticized for faulty audio quality, but the remake has improved it by far many.

The narrator for the original Pokmon Stadium was Ted Lewis. In the 3DS remake, the narrator is Roger Parsons, who has been notable for being the English narrator for Pokmon Battle Revolution.
