Just downloaded the Omada Discovery Utility v5.0.8 and it simply does not work in Windows 11 with the recommended java version. I need to use this utility to add devices to a controller instaled in a cloud server (VPC).

There is not net difference in the end result whichever method you use. All will result in your device being adopted by the Hubox controller. Use whichever you find easiest. Not all platforms support the discovery utility, but the 'Standalone' method (i.e. the first one listed below) will work on any platform. . .

You don't have to adopt the devices in one subnet. You can setup VLANs first and put the OC200 into correct VLAN, then on EAP standalone mode->Controller Settings, put in OC200 IP to make it work. (EAP standalone has built-in "discovery utility now)

Per a previous reply (of yours: EAP245 and 225 stuck at "ADOPTING" after power cycle on SDN v5 - Business Community (tp-link.com)), the range has been recently extended to include 29814. The utility log indeed opens that port (and not 29813). Anyway, that's not the problem for me because it's not the FW that's getting in the way since I'm getting the same results even without a firewall.

To verify the setup I also used an old computer and installed the EAP Controller in my local network. The Controller has the build-in discovery-function and adopting with that would be successful (it lists the EAP as "managed by others". But that doesn't help with my setup. Using the Discovery Tool after resetting the EAP it shortly disappears in the controller after Discovery Tools says "successfull".

If you see Managed by others, the former discovery and binding with the public server was successful. I would check the IP the EAP is trying to communicate with using tcpdump. If it uses the correct IP, there must be something wrong on the path from the EAP to the controller, probably a connectivity issue.

Now we have the gateway/router online, we can get it connected to our cloud instance of Omada. If you have connected your controller to the Omada cloud, simply go to omada.tplinkcloud.com and choose your controller. Otherwise, log in to app.hostifi.com and choose your Omada controller.
