If you gather iron in the world, it will let you gather as much as you want and increase your iron even if your warehouse is at capacity. It doesn't show up as a chest in your inventory, it goes directly to your iron total. That's how I bypassed this issue and was able to upgrade my fortress & warehouse.

My solution : remove workers from stone mines, pack all workers to the iron mines, build upgrades that only uses stones and watch the numbers. There will be workers hanging around in the fortress doing nothing. Put in workers back to the pits one by one until the collections are somewhat balanced.
