You have to book your ticket from Catania Aeroporto to Messina and get off at Messina train station, which is the last stop. If you book it online, after selecting Catania Aeroporto and Messina, you must choose CataniaAeroporto-Terminal Bus as the departure stop and Stazione - T.Bus Piazza della Repubblica as the arrival stop.
Alternatively, you can take a train from Catania Aeroporto Fontanarossa to Messina Centrale. The station Catania Aeroporto Fontanarossa is a 15-minute walk from the airport, but it can also be reached by bus 524S (running every 10 minutes).
