A couple of things. The first is that you don't actually create a clock within the xdc (despite the naming convention of the "create_clock" constraint); it just formally defines the existing clock on the board so that the tools can properly handle the design. You will need to keep this create_clock as defined in the Basys 3 xdc (available here: -xdc/blob/master/Basys-3-Master.xdc).
Your problem now lies within your XDC file. This message shows up any time you have input or output ports to your top level RTL (VHDL or Verilog) file that aren't defined in your XDC file. The XDC file is what maps these pins to names. Hence, once you grab the XDC file for your device, you need to edit it so that your names match the names within the file. Further, any pins from that master XDC file that aren't used, you will need to comment out. That'll get you another step further.

The easy answer to your question is that it's not a constraint file deal. The constraint file only describes how the FPGA connects to the hardware. In the case of the Basys3 board, there are 16 LEDs, and the master constraint file reflects this. These LEDs can be turned on (output 1), or off (output 2). They are that simple. Nothing more may be done with them.
