SCN (Sequential Component Normalization)

is a program that aims at normalizing chromosomal contact maps as determined by Hi-C so that the sum of every line and every column is equal (or very close) to one.

If you already have Matlab installed, you can direclty use the source code SCN.m


ShRec3D

is a program that aims at reconstructing a genome 3D structure (b) from the sole knowledge of the contacts between different genomic regions as determined by Hi-C.

If you already have Matlab installed, you can direclty use the source code ShRec3D.m

Here is an example of data file that can be used: a real dataset representing the contact map determined for a 30 Mbp regions of a human chromosome (data from Dixon et al.)
