Yanshui Junior High School was established by the Yanshui Sugar Factory on April 1, 1908 (Meiji 41).
The first principal, Mori Sakae, concurrently served as the principal of Yanshui Public School (established in 1902, Meiji 37). He passed away on March 19, 1909 (Meiji 42), after serving for one year.
The school's new buildings were completed on February 14, 1909 (Meiji 42).
The first graduating class consisted of one student in March 1910 (Meiji 43).
In 1910 (Meiji 43), Yanshui Port Sugar Manufacturing started operating a private school.
From its founding in 1908 (Meiji 41) until the restoration of Taiwan to Chinese rule, the school had twelve principals:

During the Japanese colonial period, the school site was originally a Japanese elementary school. On August 4, 1946, the year after Taiwan’s restoration, it was restructured as Tainan County Yanshui Junior High School, enrolling four classes with approximately 200 students.
The first principal, Mr. Chen Zongneng, worked under difficult conditions, making do with limited resources. He was succeeded by Mr. Chen Yushui and Mr. Lin Jingyang, who both made efforts to develop the school, though their tenures were short.
In February 1949, Mr. Cao Shuxun became principal and focused on school expansion. Within ten years, he oversaw the construction of an office building, an auditorium, a sports field, and doubled the size of the campus, laying a strong foundation.
In August 1957, a high school division was experimentally introduced, and in August 1958, the school was officially renamed Tainan County Yanshui Middle School. In August 1959, under the leadership of Principal Lin Hui, wooden classrooms were gradually replaced with 25 cement classrooms, and a science building, "Zhaoqin Hall," was added, significantly enhancing the school’s facilities.
In August 1968, with the implementation of the nine-year compulsory education system, the school was renamed Tainan County Yanshui Junior High School. In 1970, after constructing specialized classrooms for industrial arts, home economics, and music, a two-story office building was also completed. Transitioning from a full secondary school to a junior high school, the school had ample resources and space.
Yanshui Junior High School serves students from ten local elementary schools: Yanshui, Yuejin, Annei, Zhongzhuang, Runguang, Dafeng, Zhupu, Jinshui, Huanya, and Wenchang. Many graduates from these schools choose to continue their studies here.
In September 1974, Mr. Li Zhangtian became principal.
In October 1976, Mr. He Yihan served as acting principal.
In March 1977, Mr. Lin Guotai was appointed as principal.
In August 1982, Mr. Zhang Beichen took over.
In August 1992, Mr. Cai Zongxing became principal and initiated major renovations, including demolishing dormitories to build a student activity center, constructing a new administrative building, home economics classroom, computer room, and audiovisual room, as well as upgrading the school gate and covering buildings with white tiles to modernize the campus. His dedicated leadership significantly enhanced the school's image.
In February 1994, Mr. Cai Zongxing was transferred to Xindong Junior High School, and Mr. Zhou Jishan took over as principal.
In August 2002, Mr. Cai Zongxing returned as principal after gaining experience at Xindong Junior High School. Upon his return, he actively planned new campus developments, constructing a new teaching building and redesigning the campus. During the county magistrate’s inspection, he secured funding in 2005 to demolish Chengxin Building and the junior high school building, replacing them with the Qinxue Building, a four-story complex with 20 classrooms, providing excellent learning spaces.
He also promoted software improvements, such as publishing six volumes of an English Learning Passport Pocket Book, distributing English pocketbooks to elementary school students in the district, developing supplementary materials for mathematics and science, installing air conditioning in classrooms and the student activity center, and upgrading laboratory and library facilities. Under his leadership, the school was expected to continue thriving.
On December 25, 2010, due to the merger of Tainan County and Tainan City into a special municipality, the school was renamed Tainan Municipal Yanshui Junior High School.

In 1996, the school established the Tainan County Zengwen River North Vocational Education Center, offering three specialized programs: Computer Applications, Culinary Arts, and Beauty & Hairdressing, helping students explore their vocational interests and potential. In 2004, experimental classes for wind ensembles and recorder ensembles were introduced.
With a balanced focus on morality, intellect, physical education, social skills, and aesthetics, Yanshui Junior High School strives to uphold the spirit of the nine-year integrated curriculum and foster a high-quality, student-centered learning environment.
