Check the /var/lib/snapd/desktop/applications/ directory for a skype_forlinux.desktop file or something with skype* in the name (or any .desktop file which may be associated to the application). If you find it, move it somewhere else (e.g. /tmp) and check again by searching though 'Activities'.

I want to be able to always see the Skype icon in the system tray. I know of the setting in the task manager config (choose which icons should show, and I choose Skype to always show), but every few days this option resets, and I have to go in the options again to set it.

Are you sure you have system tray enabled on your xfce panel? I don't use xfce, but skype shows up correctly in the tray using trayer... I also remember it working correctly with xfce panel tray in the past so unless the latest version of xfce is buggy it should work without problems.
