Update There's an update for paint.net v4.1+ that includes an installer. There are a lot of things that come with the installer, make sure you only check the options you want. If you open many images (min. 5 in my cases), either file size is big or dimension is large, the first image will always be unable to use select rectangle tool.

Moreover, if you go to edit the last image you put into paint.net and save, then return to the beginning page, there are high chance that this situation will reoccur.

I am trying to use Gimp as an alternative, which does save every element separately. But that program Gimp takes ages to startup and it has a very steep learning curve. So I keep on getting back to paint.net to do quick edits.

As long as you save it as a paint.net (.pnd) file you can edit the layers as often as you want. All the other file types are flattened, so just save as a pnd as well as a png, jpeg, etc. if you want to edit layers later. be457b7860
