Through some testing, I have determined that this cycle is the same for the builder base and for the regular base, but they run separately from each other. In other words, the pattern is the same, but your two bases can be at different points in the cycle at any given time.

Here's where things get interesting. There is a feature where every time a new obstacle spawns in your builder base, it resets the cycle to the beginning. That's why some people claim to have a "magic tree" that always grants 6 gems. It's not the tree itself, it's the resetting of the cycle. So to maximize your gems in the long run, you should clear all your obstacles, then clear each new obstacle as soon as it spawns. This will give you a 6.0 average gems per obstacle. Since a new obstacle spawns every 8 hours, you can get 18 gems per day doing this.

But what about all those other obstacles that are already on your builder base? If you only remove an obstacle after a new one spawns, sure you'll get the 6 gems, but you won't ever make headway on your existing inventory of obstacles (and the gems within). To maximize total gems, clear obstacles in sets of 4 per 8 hour span. This will give you 3.75 gems per obstacle. The following table and graph illustrate why. The first row shows the gem cycle. The second row shows the average gems per obstacle over the course of the cycle. Since the cycle resets every 8 hours, the sweet spot for clearing more than one obstacle per cycle is at 4, where you get 3.8 gems per obstacle.

Edit: This seems to only work on regular obstacles (tree/trunk/bush/stone) as I tried with the 9th cake and it did not reward with gems (yes I know where my gem positioning was in the pattern) but the pattern resumed when I removed a regular obstacle.
